Like most cookies, Macchiato Cookie lost something valuable in the first Dark Flour War. For him, it was his ancestral home and any link he had to it. Afterwards, he was technically adopted but treated more like a servant by House Baumkuchen. Even when he was finally treated by an actual member of the family, he still held resentment towards them and the other houses who didn’t want to tamper with the Soul Jams.
Eventually, through the arrival of the Gingergang, he learned of rumors related to the Cookies of Darkness. He learned of their public members, and eventually their leader: A powerful wielder of dark magic, who started the war to combat those who worshipped the Witches, and make a world truly owned by worthy cookies.

He was in such awe, that he deliberately searched for Licorice Cookie, followed him and eventually begged to join them. It was then, when he finally met DEC in the dough, that he truly fell in love with her.
TL;DR: He wants cookies to be free from witches because he hates the idea of being inferior to those who don’t care for him, falls in love with the face of a movement.
